I'm seeing more files though that show MW doing everything OK and the servers are accepting the email for delivery, but then when the email fails to arrive it does point to some potential filtering, but then there would seem to be notification of this filtering, it's like they are just vanishing into cyber space.
MailWasher does try to keep much of the original email header intact, and I wonder if that's the fault. We've seen in the past servers drop emails if they believe the message is looping, and perhaps there has been some kind of recent software change with some ISPs that might be doing this. If a server has software that decides to drop a message rather than actually filtering it as say spam, then that might explain why we aren't seeing notifications or rejections.
I have a GMail account, and it has been noted that this has been seen with GMail, I'll do some more digging and see if I can reproduce this problem at all.

If you are using GMail, then certain settings in GMail can cause messages to skip the Inbox and go straight into the All Mail folder.

I have checked the all mail folder and there is no sign of the restored emails. They seem to completely disappear. I'm at a loss as what to do next.

You could try emailing the log to Gmail support and asking them what happened to the message, the log should have enough information for them to sort it out.
Have you tried having the Gmail SMTP server accept your recycled message but send it to a non-Gmail account?
If nothing else you could send the log to Gmail and ask them what happened to your message, there should be enough information there that they could track it down rather quickly.

Just tried this and I get the restored email if sent to a non gmail email address but not if I select my gmail address. When I have time I will send log to gmail and see what they saystan_qaz wrote:

When sending to the gmail SMTP server, note that the regular port 25 isn't to be used; use port 465 instead. Be use to check all advanced settings. Also make sure that your firewall allows port 465.

I'm yet another person with this exact problem, but it's now 2013 Still using MWP 6.5.4, tho, and I did discover that a test deleted/restored message did wind up in my All Mail folder rather than go to the Inbox as it should have. May I ass-u-me that 5 years later this same problem still exists?

After hours of trying to figure this out, I found the solution to my problem. I'm using 6.5.3. There are 2 places to input SMTP server information. One is under Settings-->Email Accounts-->Individual accounts--->Bouncing. However there's another place that apparently needs this same information. It's under Settings-->Options-->Recycle Bin Options-->Set SMTP Server. The latter doesn't automatically get set/changed when you change the SMTP settings on individual accounts. I may be misremembering, and this may not help everybody, but it sure did fix it for me.
