Not clearing list of emails
I am finding that after I go to my mail client (Thunderbird) and download the emails - which are deleted from the server - they are still showing up in Mailwasher (using 6.1) even though I tell mailwasher to check emails.

That really sounds like they aren't really being deleted by Thunderbird.
You can confirm that by closing MW and then re-opening it and letting it check, if they are still there your mail program isn't removing them.
You might look to be sure you have the correct boxes clicked and that they are clicked for all the accounts.
