Is there any effective difference between blacklisting an email (based on sender's email address) with Auto-delete checked, and setting up a filter on that address and then specifying Auto-delete action?

No difference, blacklisting is easier. Though you might want more control, say blacklisting addresses and only auto-deleting certain ones, in which case a filter will give that flexibility for the auto-delete.
