MailWasher does not possess the capability of intercepting or even influencing anything in Thunderbird (or, for that matter . . . any other e-mail client) except for one — it can be configured to trigger the client as soon as it has finished washing mails.

What MailWasher possesses, though . . . is the capability to poll, move and delete your mails on the web server — the same server from where your e-mail client, too . . . retrieves your mail.

With all that been said, you might want to switch the server settings of your MailWasher from POP3 to IMAP — the POP3 protocol cannot poll/audit Junk/Bulk/Spam folder/s from the web server.

You haven't specified the name of your e-mail provider — however, you may checkout the IMAP settings for Yahoo! (as a mere example) at the following post:—

Activation of the Junk/Bulk/Spam folder/s from the web server — to be polled by MailWasher:—
