Since syncing my desktop, laptop and Android phone, I've been getting exact duplicate messages.

You mean to say, you're receiving duplicate E-mails in your regular mailbox? I'd say coincidence, as we haven't seen anything like that happen before.. Have you checked the time-stamp on the duplicates? Are they really exactly the same?

Do you have All accounts enabled?
Is one of your accounts GMail?
If so they are using the Recent command which will pull in the last 100 of the last 30 Days "All" Folder messages.
