After I updated to the latest MailWasher it has stopped deleting email I have checked as spam. It dose highlight them in Red, but when it comes to wash it opens my email program and downloads them to the in box. Any thoughts on why please.

So what happens if you set MW not to open the email program when you Wash Mail, under Settings >> General >> Washing Mail >> uncheck the option there to launch the email program >> Save.
Let MW run it's deletes, then try opening the email program manually, do the spam emails MW should have deleted still show up ?

I have tried as you asked, but the result is still the same. I have also tried unchecking the Pipeline command with the same result.
It seems as though the emails marked for deletion are being left on the server.

OK great. Let's get some logs then.
If you go Help >> Send Support Logs >> enter a brief note like 'email not deleting' >> in the Ticket Number field enter chris >> Send Logs >> reply back here once sent.

If it is your GMail, try going Settings >> Accounts >> Incoming >> change it from POP at the top to IMAP >> see if that makes a difference.
GMail has an unusual structure under the hood, where your POP and IMAP inboxes can differ, this would explain why emails you delete in MailWasher (currently using POP) doesn't reflect your mail program, which likely is using IMAP.
