To use MW with yahoo mail, am I supposed to turn yahoo's spam filter off?
MW seems to only be checking my Inbox, not my Spam box. My Spam box is where 98% of my Spam is. That's what I wanted to get rid of.

That's completely up to you of course MWP cannot control your provider's spambox; disabling the spamfiltering for all my accounts (so that I don't need to check the various spamboxes to see if the contain any "good" mail) works for me... No problem, here - MailWasher 2010 does filter my Spam folder for Yahoo! However, it's unable to check my Spam folder in Gmail through POP3.

I believe POP access to the mail servers only gives you the inbox by default. Gmail has several other options that you can select from their settings page, not sure about Yahoo.
If you select IMAP access you should see a list of available folders to check under the IMAP settings tab, selecting them should give you access to all your mail.

I personally believe MailWasher Pro 2010 performs much better on the POP3 protocol ATM than with IMAP. This is how I configure my Yahoo! account for Spam filtering on the Spam folder (without having to settle for IMAP.)

To filter the Spam folder in a Gmail account, the only option unfortunately, is IMAP - Gmail does not permit accessing this folder through POP3 (which results in frequent visits to Gmail through the webmail system in order to transfer all the Spam from the Spam folder to the Inbox.)
However, due to my personal preference for POP3 over IMAP, I've been using a workaround whereby all that Spam is now retained in the Inbox instead of being filtered into the Spam folder where POP3 access is anyway not possible - so, it's time to relax . . . . . . . letting MailWasher Pro 2010 do it's bit without me having to rush into webclient mode every now and then (check the following illustrations for more details):-

A heads up, when you use IMAP to access your GMail account, any email deleted from the Inbox are still left in the All Mail list This is due to the way Google handles delete requests Emails deleted from any other folder are removed completely.
